Just my two cents but it's still a very good mission indeed but

The acidic mixture and the Navarone Easter Egg do not do anything, as far as
I know. You're quite right that the key clues aren't very good. Even
Belboz has admitted that he goofed a bit with those keys. The only one
that's not a pain to figure out is the one on Normal.

Yes, the skull quest is never an objective, just a side quest that you can
complete if you want to. It nets you some loot, but nothing essential to
the mission. (You can also figure out a way to get an ancient coin earlier
in the mission with something you find in there and use it to teleport to
the sub, instead of stowing away.)

The other two skulls are Brother Sol, who's down with the burricks, and
Brother Xll, who is hidden in a secret in the basement of the Temple of the
Spring. It's not hard to find the secret, though. Just search the ceiling
beams in the far corner of the basement for a switch.
