I have no knowledge of any sega game so I can't offer a comparison.
Nor have I ever played WGH1 or 2. However, I really like WGH3. You only
control one player at a time (i.e. one player per line). By default it's
the center, though you can change this. You can either control a single
player through his shift or automatically switch to the puck carrier.
Two people can play on the same or opposing teams. The game comes with
rosters for 91-92 season...unless they've changed to the 92-93 rosters
since I bought it. WGH3 compiles stats for the game you're playing or
have just played, but lacks facility to compile league tables and season
stats etc. To do that you need the Hockey League Simulator 2 companion
program. This allows you to run whole seasons playing whatever games you
want to and letting the program take care of the rest. A pure stats buff
can run this program without WGH3 and play entire seasons in a couple of
minutes if desired. I was considering offering a fantasy league to the
internet using HLS2, if people were interested and it wasn't too much work.
I might still do it next season. HLS2 also incorporates trading of players
and limited financial considerations. Essentially you can customize your
league as you choose.

WGH3 doesn't have penalty shots as far as I know...I've never had one and
the manual doesn't seem to mention it. When it was first issued, the game
was criticized for giving out too many penalties. However, the most recent
version (v1.10 I think) addresses that problem. In addition, the goalies were
originally too good and that has also been dealt with.

Hope this helps.
