i got through by destroying 6 sam sites.

the first three were right in front of your base. one at north east 
corner. rather secluded. one about north and the last one at north west. 
you cant possibly miss it. two of them got laser base with them. after 
raiding the sam sites, the chopper came and Dr Mobeius merrily escaped.
