When you have this figured out (they will be the same two every time, #4 & #11 I think), then you can just target these guys and disable them. Don't worry about killing the rest of the transports, you'll notice at the end of the mission that htis is not on of the mission goals. Go after TIE Interceptors and Bombers first, they like to kill transports and such, while the Fighters generally go after you only.
