First things first:

Ignore what it says about the aliens being confined to the same use of
supplies you do! Its wrong.
The enemy can produce 10 times the amount of ships you can.

Dont even try to take out an enemy base before you have the firestar or
those little lighning II`s will not be coming back.

Make sure you use lots of probes. Early warning can same an outpost ya know.
Attack every hyperwave anomaly and the enemy wont make that DOOMSDAY WEAPON.
When attacking enemy outposts you can get away with loading your Super
Avengers with as many fusion or Enveloping fusion missiles
as you can and only have a couple of firestars to take out the enemy
fighters. Pilot the Avenger, nuke the Outpost then run. Its not worth
risking
your interceptors for a couple of extra wraiths.

In the later stages of the game when you detect medium fleets of enemy
fighters. Before launching an intercept mission check what it is comprised
of
by clicking on it. If it has a shade in it then INTERCEPT IT AT ALL COSTS
BEFORE IT REACHES ONE OF YOUR INSTALLATIONS otherwise your
a gonna. Unless its going for a heavily armed base of yours where you can
destroy them easily.

The main missile I use are Permeator missiles they are fast, ignore shields
and take out everything. Also, when you have a big base with 3 hangar bays,
dont get rid of those three Lightning II`s, they can be useful for scouting
and taking down enemy wraiths.

Hope that helps, and remember - The Frontiers a tough place!
