If you're doing that as root it shoud be cd /home/yourusername/Desktop
The ~ is short for /home/username as a user or /root as root and as you can
see there is no Desktop directory in /root

[sidney@sidney ~]$ ~
bash: /home/sidney: is a directory
[sidney@sidney ~]$ su
Password:
[root@sidney sidney]# ~
bash: /root: is a directory
[root@sidney sidney]# cd ~
[root@sidney ~]# ls
drakx/ tmp/
[root@sidney ~]#

More correct practice would be to navigate to your directory of choice and
then su to root.
Another very usefull tool for navigation is midnight commander. Type mc in a
Konsole and use the arrow keys :)
