Well, you're right to be cautious but as Kevin says, it is very
unlikely and reCheck everything.

Scanreg backs up your registry and checks it is OK. It is fine
to leave it out on occasion - though I recommend it for general
daily use. Taskmonitor, monitors your file useage so when you
defrag your drive it places the most used files in the best
place on the drive for the fastest access. So again it makes no
difference if temporarily disabled. System tray can be disabled
temporarily without harm though any programs that normally use
it will not be able to but then if you unCheck all the startup
stuff it won't matter. To be honest, the above three should not
have ANY effect on Thief so you might just leave them checked in
theory but it's usually best in a test like this to include
everything.

Windows itself should not rely on anything in this startup to
basically run itself; I have often disabled everything. The
crucial things like drivers are loaded by Windows separately.
The main thing is, don't continue to run programs while they are
disabled. Try Thief and run nothing else then reCheck the
startup items and reboot.
