I have rediscovered quake 3 and would like to play custom maps. How
can I tell if the files are safe?

Thanks

If you see me, I will be laying on the floor at a deathmatch near you.

I'd recommend scanning them with a good, trusted virus scanner and
making sure they come from a legit source. I've never had any problems,
myself.
