Make sure that the so called map pk3 files have no mod code in them. PK3 files are renamed zips, you can open them with your favorite zip app. \vm\qagame.qvm \vm\cgame.qvm \vm\ui.qvm Any pk3 files in \baseq3 that have those files in them are the offending ones I'm guessing. Remember, I am *NOT* talking about the following ID Software files: pak0.pk3 pak1.pk3 pak2.pk3 pak3.pk3 pak4.pk3 pak5.pk3 pak6.pk3 pak7.pk3 pak8.pk3 Those 9 files will have virtual machine code in them and you should not change them in any way.
