Does your system have 64MB of memory or more? If so, version 1.4 of Duke Nukem 3D (with the Plutonium Pak) had issues with machines with large amounts of memory (64MB+). You'll need to get the version 1.5 patch from www.dukeworld.com. Also, you might want to check what resolution the Plutonium Pak is set at. Maybe you've been running Duke Nukem 3D at 320x200 and somehow it's now setup for 800x600? For Duke Nukem 3D at least, you can check/change the resolution in the setup.exe.
