I'll assume you're talking about the 6th GDI mission, not the 5th. (6 is
the one with the Commando and the Transport Helicopter).  The mission will
end by destroying almost any structure in the NOD base (not sure if silos
count.)  If you destroy the Airstrip, you go onto mission 8.  If you destroy
something else, you go onto mission 7, and the sturcture you've destroyed
will not be present or rebuilt.  One can see the advantages of destroying
the Refinery, or the Construction Yard if you want to play mission 7. :)
