I don¹t know if this is the most elegant way to get past it, but the way I beat the level was to concentrate on just getting the crate. The first billion times I tried to destroy the nod base (or a large part of it) in the process of getting the crate. Finally, totally by accident I found that all you have to do is get one unit to the crate and then one unit, not necessarily the same one, to the flare marking your pickup point. My advice is run in and out as quick as you can and not worry if you leave a bunch of pissed off nod guys chasing you because this isn¹t real life and as soon as you hit the marker you are home free.
